Poco después del inicio de la Guerra Civil, Canby fue nombrado coronel de la Decimonovena Infantería en Fort Defiance en el territorio de Nuevo México. Gracias a que en una serie de batallas, sus tropas derrotaron categóricamente una invasión de las fuerzas confederativas dirigidas por el general Henry H. Sibley; no permitieron que se expandieran de Texas al Suroeste del pais.
